Getting stain into those gaps thoroughly is not optional if you want the finish to last.

Start with the gaps, then do the surface. Use a 2–3 inch natural bristle brush turned on its edge, or a specialty deck board gap applicator (sometimes called a "crack and crevice" brush — Shur-Line and Wooster both make them). Work the stain into each gap with a back-and-forth scrubbing motion before you roll or brush the flat surface.
